Thereof, is Neon Genesis manga canon?
Re: Should Sadamoto's Manga Be Considered in part Canon to Eva's Original Series or the Rebuild?? No it shouldn't. The original canonicity is strictly enclosed to The original Episodes 1-26, including the director's cut, and the EoE. Even Death and Rebirth's rehearsal scene should obviously not considered canonical.
Also, which Neon Genesis ending is canon? The original show's ending and End of Evangelion are both the same. Episodes 25 and 26 take a deep dive into Shinji's mind and his thoughts during instrumentality.
Simply so, are the Neon Genesis games canon?
There is no (official) canon with Evangelion. What do you mean? The way I see it, there are 3 main cannons.
Is the Evangelion manga different from anime?
On paper, Sadamoto's Neon Genesis Evangelion follows the general beats of the anime very closely, almost beat-for-beat. However, subtler differences between the anime and manga are apparent right from the start. The manga adds a moment with Shinji Ikari where he reflects on his life before setting off to meet Misato.

The original anime series, plus EoE are canon. Then you have the Rebuilds, which are another take on the series in a different form. The manga also follows a different path from the canon story if I am correct. All discussions.
